The Mackessack Park side confirmed Macdonald had left the club following Saturday’s 3-1 win at Huntly.
Rothes were knocked out of the North of Scotland Cup on Wednesday with a 5-1 home defeat by Fort William. They are seventh in the Highland League table after winning three of their opening five games.
A club statement read: “We would like to confirm that by mutual agreement Steven Macdonald has left his position as team manager at Rothes FC with immediate effect.
“The board wish to place on record their thanks to Steve for his passion and commitment to the role over the past two and a half years which has led to a significant improvement in results and the standing of our football club in the Highland League.
“We remain an ambitious club looking to progress to the next level and the process of finding a new manager will now commence.
“Our best wishes to Steve for his future inside and outside football.”
